Most problems with shifting can be fixed by calibrating the Automatiq System.
The app offers the most control and does make this process a bit easier than using the handlebar-mounted CO Controller.
Calibration using the App:
Turn the bike on and set your pedal assist level to 0.
Find an area with flat ground to do the calibration.
In the configuration menu, scroll down and trigger the calibration by selecting "recalibrate the hub interface"
After triggering the calibration you have to pedal constantly and lightly for ~20 seconds for all the variants until the system shifts 2-3 times through the full ratio range.
This video shows the process:

Calibration using the CO Controller:
Turn the bike on and set your pedal assist level to 0.
Find an area with flat ground to do the calibration.
Pedal the bicycle lightly through the entire calibration process
On the controller (1), press and hold the center button for 3 seconds until the rear hub
begins shifting and then release the button.
Continue to pedal lightly through the entire calibration procedure, while the system shifts from “low” to “high” ratio multiple times and completes the calibration.
Calibration shall not take longer than 20 seconds.
